So why was she shot at the end and by who exactly? Was he just a crazy man and he lied to them about everything? I just don't get it.

My take, shared by others with whom I watched it: Jack was telling the truth at the end. Martin died from the virus, being more susceptible - caught it/symptomized/succumbed earlier - than Kate (likely) due to his asthma. The older Doug and Mrs. Doug had been more susceptible due to their ages. So their deaths had been in effect mercy killings. I don't know how Jack could know there was no antivirus - just distrustful, probably, and rightly so, as the military killed Kate to contain the disease.
