Jesse pretty much figured out Gino was having an affair with his assistant, Alan. But then Gino moved on to the hit man, so Alan got jealous and killed the hit man, and then two other people to make it seem like a serial. The bench conversation was Jesse alerting Gino that Alan was a murderer - in their typical 'not saying what we're talking about' fashion - and that if Alan is arrested that the relationship would probably come out. This is what ultimately led to Alan being run down at the end - Gino didn't want the story getting out.

Jesse figured out the convenience stores by looking at security tapes from hours earlier, the same guy was casing the stores before robbing them, for an accomplice who did the actual robbery. At the end, the guy from the tapes casing the store was in the car about to go in, as the robbery was going south.
