---What's the deal with Director Leonard Church?
The director said it himself, "These AI, they all come from somewhere. They are all based on a person." So Alpha Church (the one we've always known) is based on the Director of Project Freelancer because he had questions he pondered and goals for himself that he never saw accomplished. For example, he was never able to fight or serve in the military...but the Alpha could.

As explained in "Red Vs. Blue: Recreation", it was an ancient piece of alien technology that the alien race worshipped.
---Where the hell is Donut?
That one complexed me the most during Reconstruction, but now it's so very clear in Recreation. Like Tucker, he was stationed in the desert area with intention of finding that piece of alien technology.
---What about Tex, is she an AI?
Although it hasn't been confirmed...it's very implied that she is. Washington stated that there are no such thing as ghosts. So therefore, it'd be impossible for Tex to exist without a body if she weren't an AI. Also, in the epilogue of Reconstruction, the Director states in his final letter that he lost someone very important to him early in his life, this person could very easily be Tex. Washington also confirmed that Tex was the Director's favorite freelancer, and why wouldn't she be if she was based on the woman he loved. Let's also remember that Church loves Tex, and Church is based off the director...so it's highly likely that Tex is based off a woman that the Director loved.
---How does Caboose have an idea to bring back Church?
That's a good question. Afterall, Caboose usually doesn't have good ideas. But in this case he had Epsilon which was the Alpha's memory. And a good portion of what makes a person is their memories. So Church from Recreation is a combination of Church's actual memories from before Blood Gulch, and Caboose's interpretation of the events of Blood Gulch.
