I know Johns gets captured by Revas and is in the prison cell, but is he dead? I just escaped the Dark Athena and I just landed on the planet.

He can't be dead, unless the later Johns from Pitch Black is a clone of him.

He's not dead at the end of Dark Athena. They probably didn't have enough resources or time to finish up the story on what happened to Johns.
