So he just let them walk away?

He was mainly going after people involved in the Harry Warden incident, and they weren't in his way, so there was no need to kill them.

Don't forget the motel owner or truck driver. However, I think all three were just at the wrong place at the wrong time and were just deaths of necessity for Tom to get to the people involved in the Harry Warden Incident. Oh, I almost forgot Megan too.
