Are the exterior shots of the company building filmed at the same location as the Caprica civic building ones in the new BSG?
The building structure is exactly the same but the backdrops are different, presumably CGI in one or both cases.
In short, yes.
jPod (along with BSG and Stargate sometimes) was shot at Simon Fraser University here in Vancouver, BC. A lot of TV shows and movies are shot in Vancouver, so the discerning eye will be privy to a lot of similar architecture. The building in particular is called the Academic Quadrangle, or AQ for short. It's quite a unique looking building and works very well as a backdrop to anything sci-fi.
