It is not even like Super-clone was so bad that he had to be killed. He was just misguided. And it is not Superman-ish to kill

I've no clue about any Superman background stories or continuity, but I've seen Clark surviving kryptonite attacks often enough in videos.
That weapon from Lex was probably, at some point, used against Superman before too.
I think the clone just lost his consciousness. The kryptonite didn't even enter his blood stream.
