1. General W.R. Monger and the US President are resembling their Dr. Strangelove counterparts (general Turgidson and President Muffley)
2. "Extract Quantonium with extreme prejudice" - borrowed from Apocalypse Now
3. Presidential advisor running down the hall (in the scene where he undergoes many ridiculous security checks) - borrowed from The Right Stuff (the running part, at least)
5. President playing the piano for the aliens - borrowed from "Close Encounters of the Third Kind"
6. Gallaxhar is physically resembling Martians from the "Mars Attacks!" movie ("we come in peace, but we will kill you all" speech is borrowed from the same movie)
7. EXTRA: The Missing Link describing warmer climate as a "convenient truth" is obviously a reference to Al Gore's "Inconvenient Truth"

Many 50s scifi/horror movies are referenced - I can't even remember all the titles.
Attack of the 50 ft Woman
The Fly (scientist becomes insect)
The Blob
Teenagers parked on a lonely road and a flying saucer zooms overhead (many films)

Part of the plot seems to be directly taken from Spaceballs. At one point Gallaxhar says, "Oh Spaceballs!" right after the monsters press the self-destruct button.

Insecasaurous or whatever his name was is actually more like Mothra, not godzilla.
And Bob is not a nod to VeggieTales (moron) If anything that would be a reference to attack of the killer tomatoes, seeing how every line in this movie is paying tribute to a different sci fi B movie.

The scence where all the clones of Galaxar are swarming all over the place trying to get to the Monsters is a copy of the scene in I Robot where the robots are trying to get to Will Smith.
