it might not have been that obvious. Shane could've thought that since he came to him, he just went along with it.
And i think he didn't to say it so Shane knew for sure. Also to explain his behaviour recently.

My take on it is that Shane is actually straight and most likely knows that Jonathan is in love with him; however, because Shane treasures their friendship so much, he is willing to accomodate Jonathan's sexual feelings by having sex with him despite not actually being gay.
I guess "brotherly love" sometimes means making sacrifices that, in some instances, go beyond what society defines as acceptable in a "friendship."
I kind of think that Shane had some mutual feelings, but didn't know what to do with them...
not to mention, Jonathan is SO cute. Who, gay or straight, could resist that? =P
Initially, Shane thought that Jonathan is angry because Carrie and Shane did not tell him about their relationship. But after seeing Jonathan's constant abrupt behaviour around Carrie, I think he guessed about Jonathan's longing for him. Since he did not want to lose him, he had sex with him.
Later I think Jonathan wanted to clarify that his feelings for Shane were not one night stand for having sex but something much more deep rooted. So for the first time he was honest about his feelings for Shane and sort of told him what he expects from him.

That's what i thought. Totally agree.
Shane already knew that Jonathan had a feeling towards him more than just a best friend. He can't afford to lose Jonathan as his best friend, so he sacrificed himself to "satisfy" Jonathan sexually.
This was my take as well. I think that Shane always in some way "knew" that Jnathan had feelings more than friendship for him, but he just never acknowledged them outloud. I think that night, when he was drunk, he probably sensed the tension they had been having and that Jonathan was slipping away from him. Jonathan was getting to the mindset that Shane had Carrie and didn't need him anymore and was trying to get up the nerve to let him go. Shane (I think) wanted to try to hold on to him as a friend (the only real friend he has ever had) and also probably unconsciously to give a part of himself to him that he knew Jonathan wanted.
I know that a lot of people feel confused by the ending and that final line "you really are my best friend" - but I wasn't. I thought it was a beautiful way to end the movie. Shane is essentially saying to him, Yes, I knew all along that you didn't pick to be my friend, but I didn't care. I was just glad to have you as my friend. I think he also was saying that he did love Jonathan (not in the way that he wanted him to) but loved him nontheless as a friend. A lot was said in that line and a lot was meant by it.
