The military has showed up and i wonder if I can wait until they leave and then go to Isabella or do I have to go to her during the military part to get ending A?

If I remember correctly you have to go to her before 10:00AM on the last day.

At 10:00 am, if you are not in the Hideout, she will call you asking to speak to you, this is when you speak to her.
