From what I gathered from the movie, Jack was either sterile or did not want to father a child. Best bet, sterile.
Since that would be the case, Jack married Haley and though not the biological father a child was produced while they're married so he's LEGALLY the father. That's why he bothered to get married so he could be placed on the birth certificate and be the father of record and inherit his trust fund that had the proclamation to be married and father a son within a time frame.
The reason he didn't sire a son with his secretary was because of the sterility and I doubt he would have been thrilled with her getting pregnant by someone else. They were having an affair after he married his wife to drive her insane plus in the end she got murdered by the hit man that the husband sent after the wife.
Jack couldn't contest the paternity because he he was still married and there was possibly some stipulation in his grandfather's will and he would have gotten nothing, along with the fact that he was already arrested for breaking in to his shared house with his estranged, pregnant wife who he had threatened. It just didn't look good for him.
As for the real father, wasn't he killed? I thought that he was the hitman that Jack sent after Haley only to kill the mistress by mistake? Anyways even if he was alive he had no legal claim on the baby as he had raped an unconscious woman and taped it. Plus Jack was still her husband and the father on record so he couldn't claim the baby's inheritance.
Haley didn't become 'high maintenance' until she met Jack and he started messing with her mind.
Either way Jack should have known that sonograms weren't always 100% and Haley did end up with a son and his millions plus the $800,000 she drained from his accounts earlier.
