Does anyone have any reccomendations of something similar to gilgamesh... in its dark gothic style and slowly unraveling, mystery type story-line??

You could try Ergo Proxy. It too is dark (not as dark as gilgamesh) and has a slowly unraveling mystery story line. It even has a touch of the gothic.
If you wish to go quickly, go alone. If you wish to go far, go together.

I second Ergo Proxy... excellent series! but also worth watching is Death Note... very clever anime.

Other than that I would suggest:
Witch Hunter Robin, Blood+ and Monster .. but it's hard to find something quite as bleak as Gilgamesh. If you like horror even without the gothic you should try Higurashi ('When they Cry' in the US), definately not one for the kids!
Ergo Proxy, Texhnolyze, Gantz (pretty gory though)
