I've only played this game briefly, but I thought the way they explained the Punisher's absence in the news report sequence was extremely open-ended. Does he make an appearance later on?

no the punisher does not make an appearance later on, though given how his absence in the news report sequence was extremely open ended on that.

I do know that Captain America appears later on in the PSP version of this game. This makes him the only character to appear shortly after the news report showing him being taken out of action by the invaders.
