Lok's son

In the end, The section chief orders Jimmy to become Wo Shing's chairman permanently, establishing the society as a family enterprise, that his son will become chairman in the future.

Do you think the section chief told Lok the same thing? That his son would become chairman in the future. That's why Lok's son ran away from him, because he didn't want to follow in his father's footsteps. Is that why at the school Lok wasn't mad at his son for joining a gang.

any thoughts?

Lok's son was scared of him because of what happened in the earlier film, Election.

Lok wasn't mad at his son for joining a gang. He and his guards went to the cafe to show their power to get the gang understand that they shouldn't and won't ever mess with Lok's son again. Lok's son obviously believed he was so deep in trouble he would suffer the same fate as someone else's in Election. That's why he ran.

Lok would never tolerate the section chief telling him what to do, but if the section chief had made the same proposal to him, Lok would accept it because that's what he wanted all along.

I don't think so. While this aspect of the film could have used some more development I think that Lok wanted exactly what Jimmy wanted: as son who wouldn't follow in his footsteps. He went to the cafe with his goons because he (correctly) assumed that his son was being pressured into joining a gang, and that he would set the punks straight. One of the great tragedies of the film is that its pretty clear that Lok's son is indeed going to follow in his footsteps (ditto for Jimmy). The shot of Lok reaching out to his running son as he's dying symbolizes him loosing grasp on the destiny of his boy.
