At the point we find out that she was there because she committed suicide as a result of her relationship with the Messiah in her former life, she really isn't that important to the story going forward. That serves to bring closure to Zia's quest to find her and allows him to follow his heart with Mikal.
After Zia had found out Desiree was there too, he assumed she had offed herself over his suicide. But we find out that wasn't the case, she offed herself over the Messiah. And as the Messiah's second suicide was a big violation of the way things worked on that plane, she was hauled off by the people Kneller worked for.
And she was definitely not undercover.
Let's never come here again because it would never be as much fun.
