Great film, it deserves a much higher rating here. The only flaw (besides minor plot holes) is that it wears its influences on its sleeve a bit too overtly.

I had to watch it twice to understand the whole plot in all its details. Nevertheless some questions remain:

1) The giant face machine ("The Thing") remains unclear. How does it relate to the cloning and life extension? Does it serve as raw material for the transplant of body parts, or is compiled of the left overs? In one scene the mayor even talks to it as if it has intelligence.

2) Tite-Fille's memories of being (operated on?) in the factory were never explained, or did I miss that?

Flavien's mother must have been really retarded not to make the obvious connection that he was her son, considering he looked just like Junior, Clovis and Faustin.

I think that the answer to your second question is pretty easy.
You're wandering what happened to her (the women) in the factory but it is explained in the end.
You learn in the end that the last "Clone" is the son of that women ( don't remember her name). And she stated half-way in the movie that she doesn't know the father.
So clearly the moment she remembers in the factory must be the time where they inserted the weird liquid to make her pregnant of the clone.

That's what I think but if you have another explanation, please tell.
