Confusing but I think I've got it am I right?...

It was always just the rapist who had the little girl locked up secretly for his 'own pleasure' and the father or the other villagers knew nothing of it?

Sorry you are not right.

They all knew about the girl being locked up. Hence they go looking for her the day after she is taken from the house she was in. The father of the girl knew about the house, he took Oldman there to lock him up.

She was locked up due to her deformity and the ignorance of the simple villagers.

The head bad guy had had a sexual relationship with his sister, who gave birth to the girl. Who was deformed and also mentally deficient. He locked her away supposedly to protect her (not sure if it's because her fate would've been worse, if the towners knew, or because he was ashamed and hiding her). At one point in the movie, when he's out in the woods with Gary Oldman, he says something to the effect that you have to protect the innocent. The other bad guys knew (who may have been related to the head bad guy).

The girl seemed to genuinely love the head bad guy, as is shown at the end.

The towners didn't know about her, but the small group of bad guys did.
