What was benigna's reason for coming ?

What was benigna's reason for even coming to visit Laura? And pretending to be a social worker? What was her motivation? To get revenge on her too for Tomas, even though she wasn't even there at the orphanage anymore when Thomas died? And let's say Laura did fall for her lies about being a social worker there to help, then what?

I'm not sure, maybe she somehow wanted access to the house in order to be able to remove the children's bodies? Perhaps she had figured that now that someone was living in that house, sooner or later the bodies might be found.

It doesn't entirely make sense but let's not forget that Benigna was probably not completely sane, after all the loss of her son had made her murder a bunch of children. Her whole life was probably so deeply tied to the orphanage that the simple fact that someone was moving in there might already have caught her attention and led her to do research on Laura and Simon. So maybe her motivation was a rather unreasonable obsession with the place and its inhabitants?

Or she might have been aware of the children's spirits still roaming the orphanage, and perhaps she knew that Simon, being so "close to death" might contact them and she was afraid of what he would find out?

Just some ideas, I'm afraid non of them is entirely satisfying. However, I'm pretty sure that Benigna did not mean to exact revenge on Laura or Simon, because as you said, neither of them played any role in the death of Tomas.

Yes, I think her reason for coming was because the orphanage, long empty, was going to be occupied again, and she wanted to get the bodies out of the shed.
