Where do you get the idea that he had no penis? It was simply mentioned he could never reproduce, which means his semen is no good, not that he has no penis. If he had no penis, I think he would have wondered why much earlier in life, and he wouldn't have been able to have sexual attraction, thus meaning he wouldn't flirt with the women he did. Holly in MG2, Naomi/Mei Ling/Meryl in MGS1, etc.

And don'e even think about saying he has a vagina. Do so and you deserve a CQC takedown from Snake himself.
Obviously he was genetically modified to not reproduce. Simple, doesn't have to physically cut off his means of reproducing.
And on the note of Meryl being upset with Snake. She obviously looked up to him as a Hero, and an example of everything she wanted to be as a Soldier. I'd say she moreso upset not because of any love relationship that they may of had, but losing someone she needed to idolise in order for her to be a Soldier. She wanted him to teach her how to be a Soldier, how to be like him. But Snake didn't really want anything to do with anyone on a personal note.

I don't know why people want to say he doesn't have a penis just because he can't reproduce. There's many men in the world who cannot reproduce due to various reasons & they all still have a penis ... I also look at it as, Snake has to have his male genitals otherwise he wouldn't do what he does because it takes "balls" to do the things he does. Only a man who's body is producing "T" could do those things so he would naturally have the right equipment. ;-)

Hahaha, best way to put it.
Without going into details, males can volountarily cut off their means of being able to reproduce. Long story short, the passage that spearm travels through from the testies to the penis can be cut, so basically the male will be shooting blanks.

Well theres the full system and how it works.
Just giving solid evidence that not being able to reproduce does not mean Snake has no penis.
And as lilbit318 says, Snakes already proved enough that hes got some balls.
Oh and why would Naomi be so shocked when she saw Snakes body in MGS4.
Cause the last time she saw his body was 9 years ago in the Shadow Moses briefing, she had a good look at his body then when he had not aged yet, and seeing him only 9 years later to look unnaturally old would definately of shocked her.
