Ahem. Navy Seals isn't a branch of the military.
But Big Boss seems Army to me. Maybe because Snake Plissken and John Rambo were both Army and Big Boss has elements of both of them.

Judging by the outfit at the end of the game, I'd say he was a Green Beret.
