I guess she at least took into account that such a possibility exist since she slept with both of them within a week but did she knew for sure who's the father?
I can not remember what was her reaction when Frank told her about his futility.Not that she could have guessed about his fertility problems but was she shocked like he was or less because she knew all this time that he's not the real father?
She was shocked because she did think Frank was the father. Or she knew the possibility that Buddy was the father but cancelled it out in her head years ago. She was in a love bubble when all of this went down. She slept with Buddy, got tired of being single and decided to settle down with Frank. Then she becomes preggers and just assumes it is Franks. I find that totally plausible.

She mentions to Buddy that she used birth control. She starts dating Frank a week later and presumably goes off birth control. She becomes pregnant. It's very plausible she would assume it was Frank's.
Also alot of people wouldn't even want to contemplate the alternative here and I'm guessing this is what she did.
Ok so she sleeps with the playboy, then starts dating his friend, gets engaged, then gets married and all this happens in 9 months.. She's a hoe if you ask me and so was the daughter (we were on a break anybody, Ross & Rachel)

And it was Ross who slept with someone else when he and Rachel were "on a break." (And in the final line of the series he implies he'd do so again.)
