The real ending (confirmed by Dave Annable?)

As far as I know that is what they planned on doing:

The 'killer' was supposed to be her daughter (Amy, the one she had with Will), who later would have come to work for Carla (who was like a mother to her when she was little). Carla then tries to get them all reconciled (Will, Amy, Sam and also Craig) but someone breaks into the apartment while Sam was there with her daughter. In a struggle with this intruder, Amy accidentally shot Sam.
So yes, Amy was angry over being abandoned as an infant and being abused by her adopted father, but the shooting was an accident (so not a planned murder). Will and Craig then call Craig’s dad, Russell for help.
The big twist in the end is that when Russell arrives, Samantha is still breathing (the others didn't know) and secretly suffocates her because of Sam’s earlier affair with Will. His crime is eventually discovered and he’s brought to justice.

I found this on various websites (including wikipedia) and Dave Annable said in an interview in 2006 that even though the writers weren't entirely sure, this was the version they talked about before the show got cancelled. I haven't benn able to find the interview yet but I'll keep looking.
I think the end makes sense. They won't let one of the friends take the fall since we all grew to like them. So the reason why they would cover up Sam's death had to be one her friends knew she would support. Meaning none of her friends could really be guilty. The final twist then puts all the blame on the guy most people hated to begin with.

But I think they didn't have to cover up the murder... all the mistery for what?

What about the episode when somebody ran over the detective? Who was driving?

And Craig in a wheelchair? Then it wasn't true, but we didn't know why or how...

I love this show. Very sad it ended that way...

im sure we can come up with our own ideas for those secrets

Craig ran over the detective I thought. But he let his son fall for the crime because he was pretending he was in a wheelchair.

So in the present we know that:

-Aaron has a hugely successful company under his name
-Jenna is back to being a star on the big screen
-Carla is a famous photographer
-Will is a priest
-Sam is a doctor/dead
-Craig is in a wheelchair

So between the 8 years that we didn't see, a lot had happened.

-Aaron and Carla were left heartbroken after Jenna left for hollywood and Peter died of cancer. We can assume they got married since they were the "destined" to be together couple. Aarons business boomed, Carla's photography got her famous.

-Jenna probably continued on the path of stardom but lost touch with a lot of the friends (since they said she was unreliable)

-last we saw of Sam and Will, they discovered their daughter, Amy, had died in a house fire. We also now that the started back up their old flame on that road trip.

-Between the years Will and Sam had an affair (Will also married Katherine). He became friends with Craig again.. that was until Craig was in a horrible accident putting him in a coma. He ended the affair and became a priest so he could let go of all the sins he had made and to pray for Craig. Craig woke up but was deemed paralyzed from the waist down.

-Craig had achieved the congressman position after Katherine's father died and left the seat open. He secretly discovered the affair between Sam and Will. He pretended not to know by getting close with Will and pretending to be friends again. He was on his way to tell Katherine that they were both being cheated on when he got in a car accident (driver was Detective! lol). When Craig awoke from his coma he was in a chair for a year, but the surprise twist of one of the last few eps was that he had regained feeling (2004).

-In the second to last year (2005), a girl under a false identity started working for Carla's photography company. She got close with Carla and revealed herself as Amy, saying her and her adoptive mother had faked their deaths so that Paul would never look for them again. When Amy was 19, she tracked down Carly remembering her as a he nanny.

-In the final year, or the Present, everyone had returned to Bedford for their 20th reunion. Everyone but Sam went, but she invited them all to come over after. Amy was reconciling with Sam and her son Henry. But Amy had a strong resentment for Craig since he wasn't her "real" father. Amy went to Will and pleaded him to give up being a priest and to come back home. He said he had burned too many bridges and that Craig was a great man.

-Unfortunately Craig had become very unpredictable... he lost his seat in politics, discovered his wife had an affair, and he was put into a wheelchair for a time being. During the reunion, he left the party early to go help Sam set up for the after party. He made sure his son was not in the house when he intruded into his own home pretending to be a robber. His intentions were to kill Sam since she was the root of all his sorrow in his life and he'd have the perfect alibi being a cripple. After a struggle between the three in the apartment Amy pulled off his mask revealing his true identity. She went to shoot him but Sam jumped in front of him getting caught in the cross-fire. Sam bled out, Amy passed out. Minutes later their was a knock at the door. Craig returned to his chair and yelled for help. The friends came in and Craig explained how someone had broke in, and that Amy had accidentally killed Sam. Craig, guilt ridden for this accidental death, had to figure out a solution so that neither him or Amy went to jail. He convinced the friends and they all agreed to keep the death a secret so Amy would not be convicted.

-Craig phoned his father who discovered Sam still alive, but told no one, and secretly killed her. The detective discovered through an old autopsy of the body that she was alive for an hour following her death. He discovered the shooter was Amy through a few more interviews. Amy admitted and she was about to be convicted when he made the connection that Russell had inspected the body right after the accident had happened. He ultimately arrested Russell for the crime and he was locked up for a life sentence. The detective agreed to not release any details of Amy's involvement. No one ever discovered Craig was the intruder.

This is how i perceived the last 8 years to go. But its up to anyones interpretation. Craig probably wasnt the intruder, but it was someone close to them... shows like this always do that :P

Anyways, what a great show!! Wish we got to see everything played out in the end, but all well. I will add this to the list of great shows that never got a chance (i.e. Pushing Daisies)
