Did this start as a deleted scene?

It almost looks like they started to put the WHOLE thing in the movie, then cut it, then finished it for the DVD release. It fits so perfectly within the plot yet is not entirely necessary I could see it being a "favorite child" that had to be cut.

I may have missed some commentary that may confirm or deny this, but does anyone know was this ENTIRELY created just for the DVD?

I listened to the commentary of the feature film and recall them mentioning that the short film was intentionally made as a short film.

From what I read you're completely right (a 'scene' cut from the feature and expanded into short on its own).

IMDB Trivia (right around the corner, LOL):
"This film was specially made for the DVD release of The Incredibles (2004)."

It worked much better in the film, where the events at the house were unseen at the time. This allowed the twist of Syndrome holding Jack-Jack when they get home.
