what did this quote mean, Karai said we will meet again and contend with a familiar foe. what did she mean?

ALso why no sequel to this one?

It was hinted that the Shredder was going to return.

As for the sequel, they ended up going for the reboot(2014)instead. It was a shame because I was looking forward to the sequel.

how could the Shredder have returned

was this in the contunity as the 1990 turtles, secret of the ooze and turtles in time?

Actually it was more in the continuity of the comics, or the 2003 series. It was in no way tied in to the 90s live action films.

I thought I was wrong once. It turned out I was mistaken...

That's not entire accurate.

Not only does Splinter's trophy room contain Shredder's helmet (in the style of the original live action movie), but it also contains the time traveling septer from Teenage Mutant Ninja Turtles III.

Yup it was hinting that shredder wasn't dead but the movie only made 95 million worldwide so plans for another got shelved. Unfortunate cause this was really well done and you can tell they cared about both old and new fans
