I get that the Wispered have advanced scientific knowledge encoded into their DNA, but who exactly put it there?

That question hasn't been answered yet as far as I know. Maybe it will be in the next Full Metal Panic series that they better make.

Remember, the author of the original FMP novels that the anime series' are based on has stated that he is only just over half way through the estimated length of the FULL METAL PANIC saga. Thus, important questions like that won't be answered for a while to come.
I remember in Volume 2 Kaname had an apparent flashback of somebody hanging from a tree with a noose around their kneck.
Do you think that this could this mean that the Wispered's memories come from a scientist who killed themselve, or that they are memories from somebody who knew whoever it was that killed themselves.

His name is Bani, and he's only mentioned in passing in the anime; he's the Whispered who designed the Arbalest. In the novel Into The Blue, Tessa tells Kaname that he went insane and killed himself.
