I was under the impression that she would use this 'thang' at the end of the movie and it would turn out to be an instrument, but it turns out.....that they didnt even bother coming up with soemthing for it

Yes, they did tell you what it was. It was a piccolo.

At the end of the movie, at least in the Unrated version, she opens up the case and reveals that there's a flute or something inside, and tells Stifler he had a dirty mind if he thought it was something else.
