definately Kira, both in SEED and Destiny. I mean, in SEED, considering he never had any formal training, he fights pretty well in the Strike, even though he's always outnumbered. Also, he adapted the Strike to fighting in the desert, underwater, and in atmosphere. Okay, I guess the Ultimate Coordinator abilities can come in handy...but still after he got the Freedom, it seems that nobody was able to touch him, except when he was up against the DRAGOON system of the Providence.
In Destiny, his skills got even better, as you see him take down the Extended machines in a matter of seconds while it took a lot for the young ZAFT guys to even make a scratch. (or maybe the writers just exaggerated that...)
But I think what makes him the best pilot is the fact that he doesn't aim to kill. He tries, and succeeds, to disable his enemies (which could be a weakness I suppose...), but Rey even said that he's fast, and his aim is very accurate.

Kira took out Sting in Chaos, Stellar in Gaia, and Destroy, Athrun in the Saviour, Rey in the Legend disarmed Shinn in Impulse, Auel in the Abyss, Mu La Flaga's Wingdam and an uncountable number of Murasames, Daggers, GOUFs, ZAKUs, and GINNS, humiliated Shinn in the Destiny in Phase 42. It's pretty clear Shinn is the bestn lol

yeah, Athrun was pretty cool in the Aegis (he was the only one standing when fighting the AA before they entered Orb, and he's pretty resourceful in "destroying" the Strike) and the Justice in SEED (damaging and taking down one of the EA gundams), but Saviour... it's like he just flew around in it, transforming back and forth, before totally getting trashed in a matter of seconds by Kira...
Shinn's a pretty good pilot, esp when you get him angry. I mean, he actually accomplished somethings even in the Impulse. He managed to take down the EA machine at the edge of Orb when even the Minerva's positron cannon can't take it down. he also destroyed the Lohengrin Gate, and I think he probably could take the Destroy down if it weren't Stellar in there. and with the help of Rey, he used the Impulse to the best of his ability.
Rey's not too bad with the Legend. the only reason he lost against Kira I think was because he hesitated after hearing Kira's words to him.

You have some good points there but I have to disagree... I believe it is definently Kira, and no I am not a big Kira freak like some people are... Look at the account name. Kira can defend himself perfectly while shooting off arms and legs of other gundams instead of just one hit kills. I mean he worries not only about his life but the lives of others as well. Other characters would rather just blow the crap out of the enemy but not Kira, I mean that gives him alot of props since he does that right??? But the second definently is Athrun!!!! I would not rate shinn that high either, yes he gets good when he gets angry but he gets too angry and then gets owned. Examples: 1. when kira flew down from space and shot him with his waist cannons, 2. Athrun first got IJ and cut his arm off, 3. Athrun totally owned him the last fight.

Now with saying that... Kira is definitly the best outta the three hands down. I give Shinn alot of credit for being able to defeat Kira, the boy did his homework, and I mean -Did- do his -Homework- on Kira with the help of Rey over his shoulder, pointing out Kira aims for whenever in combat.
Meaning... he was focused on taking down Kira, where Kira wasnt even focused on Shinn like that. Now if Kira would of really wanted to bother being focused on Shinn and do his homework on him who would of won? You know Kira would of. If Kira would of gone for Kill shots Shinn wouldnt even had made up to the part where he recieved Destiny. On top of that, when he gotten Strike Freedom look at the battle in Orb Shinn couldnt beat Kira, and Everytime Kira had an open shot to take Shinn down.. it was always Rey there to get in the way. It took two of them to try and fight Kira and they couldnt touch the boy.
Athrun is second best, he proved that by owning Shinn in the last episode, leaving Shinn crying to Luna like angst ridden baby and Athrun already knows he cant beat Kira, he's basically admitted to that and accepted. So hands down Kira
yes I agree with ya Priest_Holyman, I'm not a big fan of meccha, but for some reason, I ended up really liking SEED and Destiny (I prefer SEED, but Destiny's okay too). SEED is one of the rare series that I actually like the main characters (not so much for Destiny though).
anyway, back to the question. I agree with you completely. Shinn only beat Kira that time because he took the time to study the Freedom's battle strategies, did simulations, and came up with a strategy to fight the Freedom with the help of Rey. So it's like Shinn has fought the Freedom before, but Kira hadn't really seen the Impulse system and is caught by surprise. And when they fought, like Athrun said later, Kira wasn't trying to kill Shinn. he wasn't aiming for the cockpit or destroy Shinn at all, like always, he intended to disable the Impulse, whereas Shinn tried his best to destroy his opponent (though he still ended up missing the cockpit...). if he had, then I think Shinn would be finished. Like Rey said, Kira has good aim, he's fast, and controls his machine at ease. the only weakness is that Kira doesn't aim to kill, and they managed to use that, and Impulse's unique detaching system, to their advantage. Another reason that Kira lost was because he was distracted, worrying about the Archangel. we see him look in their direction and try to get back a couple of times.
Kira is definately better than Athrun, as we saw how he cut the Saviour to ribbons in about a second...
If we can put them in the same models, then we can see who's the strongest. I say it's still Kira, because he has good aim, speed, and control. Shinn, while is also good, if he gets frustrated, he would lose his cool and lose (that's what Rey said in Orb). I'm not sure about Athrun though. I think the final showdown between him and Shinn wasn't entirely fair, because Shinn was distraught and confused at the time, and that the Justice is so much stronger at close combat than the Destiny. At Orb, although Athrun was injured, Shinn was also confused by Rey and Athrun's conflicting words.

It's Kira..he's only been beaten once by Shinn in GSD.
And alot of people know and fear Freedom.
He also took out Athrun..but maybe because Athrun was out of it.
He still could've done it.
He fought Micol, Dearka, Izak and Athrun all at the same time once in GS.
Kira's also the ultimate coordinator.
He beat Shinn normally, while Shinn was in Seed mode. :P
Watch episode 39..and see how fantastic he is.
PLus, Shinn seems stronger sometimes cause he's the protagonsit.

Reason:
When Kira first use the Strike Gundam in SEED, he piloted it very well as he was a normal ZAFT soldier. However, he's not a soldier of any alliance and he did not even have any training in it before. He's really a true, what they so-called 'The Ulitimate Coordinator'. Same when he also piloted the Freedom Gundam. What I liked about him is that when he piloted the Freedom it's when, he knows how to defeat it's opponent without killing them.
For Shinn, he's a bit scary sometimes when in SEED mode. He's known as the the 'super-ace' pilot in the Minerva when he first defeated the half of the Earth Alliance battleships during the battle outside ORB. When he 'defeated' the Freedom with his Impulse, Chairman gave him the Destiny. His real skills are really as the same standard of Athrun when Athrun was in SEED
Lastly, for Athrun. It's a bit of disappointment in him. In SEED, he piloted the Ageis Gundam and Justice Gundam very well. However, in DESTINY, when he was battling with the Chaos Gundam, he kept flying and did not attack its opponent in episode 28. In the end, it was not the Chaos who knocked him down, instead it was the Freedom. In episode 37 when he escaped with Meryin in the Blue Zaku (not sure of the real name), he was 'defeated' by Shinn in his Destiny Gundam. Eventhough the Blue Zaku is not capable for defeating the Destiny, Athrun should at least show his skills or power when using it. However, he did not.
I know i'm repeating the same comments like the others, but i wished to write something about the 3 pilots. Hope u all don't mind when reading it!:)
this is what i think of the 3 pilots:
Kira defeated Athrun
- actually Athrun was confused and uncertain of his beliefs.. that's why kira took him down in seconds in SEED mode.. Athrun have no intention of fighting kira.. he only wants to convinced him that ZAFT was the right choice.(which in fact is not!)
- this makes things hard for him, he don’t know what was the right thing to do:
Kira's fighting for ORB
Shinn is fighting for ZAFT
he was fighting for Both.
- But i doubted that if Athrun was not confused and goes SEED mode as well.. they're surely match like in GS before..i havent watch Kira beat Athrun in GS(i think their match in that time is draw), only here in GSD(base on episode 28.. Athrun was an idiot..so kira kick his ass in no time!)
Shinn defeated Kira/Athrun
- as Athrun said "he killed Kira but Kira never wanted to kill him, and that was the only reason why he was able to win" which is frankly right.. even so.. he pull some awesome moves in battling Kira.. he sure shows how to defeat the freedom by stabbing it on its torso... and Kira is not confused at that time.. i think he was stunned that the impulse was so great to stop his none killing moves..
- while in Athrun's case.. even though he have some good battle skills.. a GOUF still cannot beat a Gundam.. we all know that a Gundam is more hightech with lots of gadgets than a GOUF.. with Athrun have good skills and low suit still have no match on Shinn's good skills and high suit.. after all he was more concern on talking to shinn than fighting him.. also Meyrin is on the board.. he cant fight normally because he was worried on her safety.. he knew the GOUF cant match against the two gundams that's why he even beg for meyrin's life.. i think its not fair.. its like he was fighting a loosing battle...
Athrun defeated Shinn
- its very obvious... in episode 42(i think that's the episode) even though he's injured, he totally kick shinn's ass..(take the word Injured!).. Shinn was stunned because for someone he deemed to be useless in combat up to that point, beat him in a matter of seconds. This proves that if Athrun is extremely focus and not confused.. he can pull a really good fight which makes him totally awesome!!! in the last episode he battle shinn.. they have a good fight.. Shinn(SEED mode)=Athrun(Normal) what more if Athrun goes on SEED mode.. even though Shinn is confused he can performs awesome moves.. and besides he always turns crazy everytime he on the battle. but in the end.. its clearly confirmed.. in the hands of Athrun, Shinn's ass was totally bash Bigtime!!!!
as for Kira. yah.. his good alright.. well, his the main character so he had less lose and more kicking butts than others.. besides he's the ultimate coordinator as the director want him to be. so his the best..
in this case Kira is the first, next is Athrun and last is Shinn - only in GSD
but in my personal opinion:
Kira > Athrun
Athrun > Shinn
Shinn > Kira

In the first 60% of GSD, Shinn is the best! He completely kicked Kira's ass! But obviously Kira was out for revenge for getting defeated and took it out on Rey LOL! Overall, Kira is definitely the best! IMO Athrun isn't THAT great of a pilot. I mean in GS he was fighting the Aile Strike with the almighty Aegis and yet he had to self-destruct his mobile suit just to make the battle a tie! Oh and keep in mind that Kira had the AA and either the Skygraspers or the Moebius on his side when he fought the four gundams.

even in 60% of GSD make Shinn the best, he was totally WIPE OUT by Athrun in SEED mode in less than 60 seconds!!!!!!.. the kid was awesome and i agree with you that he totally kick Kira's ass, but Athrun proves he was way better than him.. Athrun was a whiney jerk at the beginning but in the end.. he rulez!!!! so as kira too.. too bad shinn had to cry like a baby after being beaten by his former commander.. in rey's condition.. umm.. cant comment.. i like him too..
and about that thing in GS, yes.. athrun had to self destruct it but STILL... the result is a tie.. even though sometimes i think that if Athrun doesnt self destruct.. maybe we can distinguish who really is victorious at that time..(kira)

For me Kira is the best gundam pilot and while Athrun is best in gun shooting.
shareyeah, Athrun is the best in gun shooting, but in terms of piloting gundams.. athrun sometimes prefer battling close combat while kira always do shooting..
and come to think of it.. Athrun is the only pilot who never gets beaten in SEED MODE... not to mention the only pilot who always self destruct his gundams.. =)

Kira is of course, then follwed by Athrun Shin is okay. The reason why I say Kira is because he disarmed Athrun in a matter of seconds in Destiny when he went SEED mode.
A better question would be who is better between Kira and Heero? Kira has his SEED mode and Heero has the zero system. They both aim not to kill. I would say Heero would win simply, because he would kill someone before they killed him and Kira would rather die.
i think athrun is the best. coz, kira and shin always gets the better gundams with more weapons ( kira's strike freedom has those dragoon system where eight laser pods deteached from its back, while shin's Destiny is like a combination of all three Impluse's weapons packs). Also, Athrun defeated Shin easily while using a less powerful gundam (season 2 finale). Kira only defeats Arthun when Arthun was confused of something( cant remember what it was), and his Saviour Gundam also sucks. So i think Arthun is the best if not equal to Kira. and also, shin just sucks, he always gets the best weapon ( Freedom and Justice were reversed engineered EA protoypes), and the biggest backing (the whole EA fleet), and still
manage to lost most of his fights against the aces.
