Why was this robot so good? How did they manage to win so many fights, all the way to Zeus, with this robot? Especially since they said it was a spar robot?
And if Atom was so good, why was it laying in the junkyard in the first place?

The movie was kinda wishy-washy on this point, seems like they wanted to plant the notion that Atom MIGHT be special, but decided not to go with it
The point was the Charlie was the true fighter, just like the Twilight Zone episode and short story that inspired this film. It's the human who matters.
Charlie needed Max to inspire him, and with that inspiration he became good enough to beat a champion with a junkyard sparring robot.
I don't think it was hard to believe that Atom may've been somebody's project robot that never entered any fights. The same way people dump thousands of dollars into refurbishing project cars that never enter a single race. It was an old machine that was built to last, which perfectly matched Hugh Jackman's neverending will to preserver.
