So, are we meant to believe that the genius who knows everything from Portuguese to flying a helicopter (because that is definitely covered in university classes), doesn't know that Excalibur wasn't the sword in the stone?

It is the sword in the stone in the Robert de Boron text "Merlin" - the first text to put Arthur and Excalibur together.

It's the later texts where the Lady of the Lake gives Excalibur to Arthur.

So, no - it's not bad writing or a stupid mistake.
