What storylines and plots were either changed or dropped from the original plan for the series throughout its run? For example, it seemed like Jacob was built up to be someone different from the character we ultimately got. Also the Others seem to have been set up differently in the first couple seasons from how the characters are depicted in the later seasons.

Very early on the showrunners assured us that everything would be explained.
Some minor stuff -- the statue, the Black Rock, the numbers, the whispers -- had very little payoff after huge buildups (hilariously spoofed in a College Humour video).
Some big stuff was never explained. For example, what EXACTLY was the threat that MIB posed to the world? Albert and Jacob yammered on and on about how dangerous it would be if he escaped the island, but it was never spelled out.
THE most important question was never answered at all.
They never elaborated on Walt being "special".
