...Shigure seemed like she could actually handle herself a little when she was training in her village. Then for almost the whole series she becomes the typical helpless damsel in distress?

The series is supposed to convey her character arc. Sure, we see her struggle in the real world, but does she overcome it? No, not really. She's still the helpless damsel right to the last episode.
shareShe seems competent in the first episode because the village made her think she was superior. It's like letting a younger person win, even though you could easily best them. They did this for her sake, to allow her to believe she is self-sufficient, because otherwise she might have further incentive to leave the village.
In terms of skill, Shigure is dwarfed by all other characters.
