Could you be more specific? What part had you confused?

The fastest explanation I can give you is that Nick Cage's character worked unofficially for the US Government. He sold guns to people that the US could not sell guns to. This made him valuable and so a high ranking John Doe was sent to quietly have him released.

I think the whole time he was paying off the top brass in the military to sell their used guns on their behalf. If he went to court it's likely he'd drag them down with him, so they nipped it in the bud as quickly as possible.

Yeah, JoeBPlenty got it right I think. If you google "Iran-Contra" you can see some of the mecahnics of this in action (the US sent weapons to Isreal, where they were drop shipped to Iran through an independent arms dealer named Manucher Ghorbanifar).
