one thing I didn't get...

When Eleni went to the border, her two sons united from different sides and held each other and cried at the news that their mother died...Why on earth could that happen?

At first, I thought it was the flashback Eleni imagined in her mind, which didn't explain their mother died in advance anyway; then I thought maybe it was another couple of twins sharing the similar fate, but the names were just their sons'.

How did that happen? Maybe I missed something, still wanting to sort it out.

What made the universe made me.

It was a flashback. The brothers had the false news that their mother had died.

You idea that it could be another set of brothers is a completely valid idea. No doubt the director was putting forth the idea of brothers fighting one another but who can set aside their battles to grieve over their shared loss.

In the context of the film, I'm sure it is presented as a flashback, but the concept remains the same throughout time. Why they think their mother is dead isn't important, it was the only thing they could still feel a connection over.

No, it IS a flashback. It is not a different set of brothers (they are twins, the one of them is also shown at the last scene when Eleni cries over his dead body).
What is not clear is WHY they have the false news that their mother died. Is it a plothole? Was it maybe explained in a deleted scene? Was the soldier deliberately missinformed because his mother was imprisoned as a communist? Was it just people losing traces of their relatives (typical for that period) after their neighborhood was burned? Who knows.

I'd chalk it up to people losing traces of their relatives, and this idea is further explored with the relationship between Eleni and Alexis.

The family would either been told that she was dead or would simply have been given no information whatsoever on her whereabouts, so would only know that she had been arrested and vanished, something that normally to their minds ends in death.

This is common in states like that, look at the Dissappeared in Chile etc...
