The reason for the "fearfulness" of them using flares, was because the SEALS were wearing night vision, dunno if you really grasp the concept of nightvision, but a flare would likely cause a momentary loss of the SEALS sight/vision, thus rendering them incapable of defending themselves, so yeah there is a valid reason for a feared tone..
