I really didn't understand the ending to the movie. Why were there three Latios/Latias? I thought both Latios died or turned into a ball or something. Can someone please explain?

The first Latios, their father, was the Soul Dew (that shiny ball thing).
Then when the Latios that we saw in the movie died, he became a new Soul Dew since the first one was stolen.

Was is Latias that kissed Ask? I'm confused. If it was, then why would a Pokemon fall in love with a human? Didn't Latias love Latios or was he her brother?

The Latios that died during the movie was Latias's brother. They were the children of the original Latios that saved the city and whose spirit became the original Soul Dew.

They explained this in the Japanese version, but left it out in the American version. The reason is that it stated that many Latios and Latias pass through Altomare.
