Right before his bro died, we see a scene of him holding his privates that was filled with blood. Im assuming the killer cut his privates off but how did he even get a chance to pull down his pants? Was the killer giving him a fellatio? Please clear this up for me. That part had me somewhat confused cuz the characters make a big deal as to how Kenji's bro slept with the boss' daughter.

I think he was killed that way because he screwed his yakuza boss' daughter, as you mentioned. My guess was that he was ordered, at gun-point, to take off his pants.

Also, don't forget that the yakuza thug tells Kenji's brother that he'd cut off a man's junk if that man slept with his own daughter. Like above said, too, gunpoint could certainly make him drop his trousers.
