The main bad dude didn't listen to Jason scott Lee and carried on

err, no its the other way around, the miller of the past actually took his advice and didnt try to assasinate hitler, thus we see the time cop killed in berlin alive greeting the main character.

the alarm was for just a general not movie main plot specific alarm.
The TEC has plenty of work that does not have to do with karatekid3 guy killing hitler.
because the guy was alive in the hallway we assume karatekid3 guy was changed, but other timecop adventures will continue.

Maybe there is someone going back to prevent 9/11. There could be attempts on a time breach to kill Osama Bin Laden and Al Queda before their terrorist attacks.
