... seem like they were going to become good like DR. EVIL at the end? I know they're loyal, but not even a doubt? Actually, the NUMBER 2 from the 1st movie would've reacted like SCOTT did. Well, kind of.
shareFrau's relationship with Doctor Evil is quite clear - Number 2's less so (compared to the first movie, where he sucked up to him, for the second and third movies he just barely tolerates him... that, and #2 is meant to be a parody of a stereotypical 2nd-in-command - part sycophant, part dragon - so when Doctor Evil defects to being good, so does he).
