Well the raping is not shown in the movie in an explicit way (no need for that), but it's suggested.
The men in drag (Chícharo)is supposedly Rufino's long lost father. So that makes the raping scene even more shocking.
But art imitates life. Incests and other abuses by the parents to their children happens on a daily basis everywhere.

Yes, he was raped by his father or so it seems, but I couldn't stop thinking why the hell he doesn't shout: "stop, I'm your son, you abandoned me at the market door", or something like that. He says nothing, which, after all his search is quite odd and unbelievable
