Was Toby's father Officer Morning whom he shot? I.E. was the graffiti mourning the death of Toby whose name was Toby Morning?
Or was the graffiti saying Toby/Morning, the two dead people?

Yes, dly_64, you are correct. The actual mural was painted by a local San Antonio graffiti artist, but because it featured a cop and a cop car, it was vandalized soon after it was completed, then eventually completely painted over. There is a still shot of it on the filmmaker blog on evenhand.com.
