How was he the Anti-Christ because they got Jesus' DNA from the nails and also, how was the other baby the 2nd coming?

Ok, im a bit slow on picking these things up, but im pretty sure that Mira when looking in the cave wall when they were trapped discovered that the Martel family were decendants of Jesus, she followed some tree down and saw the name "Martel" on the wall, so that baby would be the good one

And the other baby they got the DNA from Jesus and stuck it into some random baby, removed all that babies genes and inserted jesus', and since the grand master was evil, he realised the damage that that baby could do, and would raise it evil, hence the doc sayin that a babies characterisitcs are based on environment and up bringing as well

So in other words, the Anti-Christ and Jesus 2 were both brothers? And biologically, the Grand Master's baby still had Christ's jeans and would only become evil due to it's upbringing? lol

No, Mira was a descendant of Mary of Magdalene and Jake was a descendant of Jesus. Supposedly they imply that Mary and Jesus were connected through the sacred marriage (sex) and that Jake and Mira re-enacted the same ritual in the movie and thus the little baby that is the connection of the two sacred bloodlines is born of Mira.

The other baby is a child that was genetically engineered by the scientists Cabal and the DNA from the Loculus (Jesus's DNA) was embedded into the then growing tube baby. The evil Cardinal, who was probably a demon or Satan or something also contributed his DNA and had that embedded into the now Clone of Jesus. Thus creating an Anti-Christ.

It's really a pity that there never was a sequel to this movie with the two kids battling each other in the future.

I think The Antichrist's origin may involve cloning, but he wont be a clone of Jesus, thou people may think he is, there is a theory that the Blood on the Shroud of Turin is actually of the last Grand Master of The Knights Templars, not Jesus.

If you had a viable tissue sample from another person (including Jesus) you could clone them.

But all that would get you is the equivalent of the original person's identical twin (albeit born later). This is because cloning copies the body, not the mind.

Genetics do matter, but so does upbringing. It's not nature or nurture, but nature and nurture that makes us who we are.

Leaving science and going to the metaphysical: would a clone have a soul?

Some answers I have seen in fiction:
A) yes, just like any other human the fetus would get a soul from god/heaven/etc.
B) yes, but some kind of twinned-soul, copied from and/or linked to the original person's soul.
c) no, the clone is artificial, and therefore a soulless abomination. This lets a demon/ghost/whatever inhabit the body, and live on Earth.
