It's needle marks from when the guys from the 'corporation' went to the hotel where she and John were hiding and forced her back with them. Remember? They held her down and sedated her.

I think John was angry because they hurt her...
His character wouldn't know whether or not she 'let' them sedate her, because he wasn't present during that scene.
Perhaps the bruises on her arm is from her managers extracting DNA to make clones. Over time, this constant invasive procedure may have weaked her immune system and, in turn, her heart.
