Who is the main villain? On Wikipedia Neo-Ark is a underground facility let by a "shadow goverment". Is this the US "shadow goverment"?

In the game an organization was not specified. We can only guess that they meant the Eisenhower Military Complex which is about as mysterious and shadowy as you can get. Game developers usually do not get direct with political accusations. A mysterious evil organization is safe and most likely no one will attack the use of this imaginary construct.

i know why u mistane the US for shadow government
even i did in the beginning, but then i found out in fact it's the US who planted kyle to infiltrate the organization who knows the shelter

Hm. Then Neo-Ark as a private organization which wanted to artificially alter the Earth's biosphere would make the best sense.
