why does he look so different in the two episodes he's in,
is this explained in the show,
for the most part, why he has a head now.

Zeta is a spin off from Batman Beyond. When he got his own show, the creators redesigned him. I think they did this so Zeta could convey emotion. When he’s sad, his eyes slant down, when he goes evil, they turn red. Zeta’s original design left him without a face, which allowed him very little expression. For a show all about an AI robot trying to prove he’s more than a machine, I think the change was necessary.

It’s never addressed on either show, as far as I know.

I remember watching the Batman Beyond episodes and thinking how stupid it was to have him missing a head.

He had a head, it was just flat and had no eyes or mouth.

It made sense to give him a head to give emphasis on whatever emotions he was going through at the moment. He was after all on the run, so changing his cyber frame and possibly upgrading himself too was totally consistent with his initial secret program of morphing his appearance to blend in with the populace to complete whatever mission he was on.
