There is a scene where she wakes up in the night to go toilet, she sits and we hear the sound of urination, Was Jodie using the toilet for real?

Quite possibly. She may have said to Fincher something like - “I’ll just go for real, save us having to do sound effects or whatever”. I could see someone like Jodie doing this.

Ironically, she also farted very loudly while she was peeing, so they had to spend money on ADR anyway.

She wouldn't have been the first. Willem Dafoe used a toilet during a scene in Wild At Heart. He had to go, so he just improvised. Unfortunately, they were on a set and not in a real house, which meant he peed in a fake toilet. Apparently, the crew was not happy.

She also pooped for one take but it was too gross to include in the movie. It's in the Blu-Ray extras.
