The very, very end, after the credits, where it's just Snake and Otacon talking over the MGS2 logo.
Those end post-credits scenes are always a great, final ending twist. Just like in MGS3, it's just a totally unexpected turn of events right at the end of the game.
SPOILERS:

"Well...about a hundred years ago."
"What the hell's going on..."
And that's the end of the game.

Otacon and Snake's secret handshake it cool but my FAVOURITE bit is when Snake comes out of the Shadow's towards the end to give Raiden his gear back. When Raiden asks if Snake has enough ammo and Snake says "Infinite ammo" while pointing at his bandana. So bad a**.
shareYes! Snake and Otacon's handsake was amazing, it really showed how much their friendship had grown since the first game. When Snake brakes his handcuffs and goes after Ocelot completely unarmed was one of the most amazing things snake has done. And when we first see Snake of course before and after the tanker incident.
Unfortunately, killing is one of those things that gets easier the more you do it.
1 Snake and Otacon bro-hug after they depart.
2 Solidus dies.
3 The part where Ocelots left hand is about to be severed by the ninja and he pulls it away in the last second.
4 Ocelot betrays Gurlukovic.
