I've never seen this film but I've asked the same question on the "Natural Born Killers" board! Some kind soul left a message to say that someone also asked the same question here. I'll keep checking back here too in the hope that someone will give us the answer.

but don't worry it's a holy mystery that your mind just can't comprehend, you have to have faith, the H stands for God, and you can't think about it too much or you lose faith

In older manuscripts--and by old we're talking early medieval here--the abreviation for Jesus Christ was IHC, or "Iesus Christus". The "H" was actually the greek letter "eta", meaning "the". These initials (sometimes JHC) were often put on banners in churches, leaving many churchgoers to wonder what the H stood for and thinking that "H" was Christ's middle name.
