I glanced at the plot of the pilot episode and it looks like it takes place after the originally aired first episode (The Nightmare Begins). I attempted to find an answer on Google but my search turned up nothing of value.
Please help.

Well, I guess it takes place sometime between Zim's arrival and the introduction of Mini-Moose.

I'd say that the pilot probably does not fit in, as such. They intended it to be characteristic of the series, and to test out various ideas and techniques. I think it's more of a "proof of concept" than part of any story arc. But the viewer can basically imagine where they would like it to be, continuity-wise.
