Caché is easily his most accomplished feature to date. It's one of the most maddening puzzles I've ever seen, and it actually pulls together a lot of the thematic strands of his earlier movies. La Pianiste is a close second followed by Code Inconnu.
Le Temps du Loup, while not a weak film, I did not find as challenging as his other work. As a concept it's interesting, but ultimately it doesn't really break new ground in the "genre". The movie follows along a fairly predictable path.
Funny Games I put last because I feel there is something fundamentally dishonest about it. I think the concept behind this movie (whatever you or Haneke thinks it is) was probably more interesting on paper than on film. I won't deny the intensity of the material but in the end it doesn't amount to much more than a clever con pulled on the audience.
