Many episodes allude to the fact that Malcolm believes in God. Since only an idiot would believe in God, this proves that Malcolm is an idiot.

The only intelligent answer to "Is there a God?" is "I don't know". I'd watch who I am calling an idiot if I were you.

You can be an idiot and believe in God without those two things overlapping, trust.
